I made a FAT partition since the DS isn't compatible with HFS, all good. Plugged it in and mounted it, logged onto the DS's File Browser and started it off copying, all in the 500GB looked like it would take around 3 hours and was trundling along nicely. Then after between 20 minutes and 2 hours into the copy, the disks eject and the copy fails, this has happened maybe 6 times now.

The drive shows three partitions in Disk Utility, two (2 and 3) are HFS and the third (4) is the FAT partition I am copying to. The first shows up in the DS as a 200mb FAT partition but it isn't visible anywhere else, this does seem a bit weird but I don't think it'd be responsible for what I'm seeing.
As it is, I've reverted to doing this by mounting the DS on my Mac and copying through Finder. Since I started this off maybe 20 minutes ago, it's still at the 'Preparing to copy...' stage with no ETA. Last time I did this, I think it took around 36 hours. I haven't tried a different brand of HD because I'm reluctant to juggle hundreds of GB of data around USB drives just to find it happens again and then have to un-juggle it all. I just need to be able to mount the image on my Mac at a reasonable speed.
